This seems to still be an issue. For instance, when I launch the System Settings dialog on my laptop (1360x768), the window extends below the bottom of my screen such that I can't see the "Users" icon. This window, as far as I can tell, is not resizable or maximizable, and no scroll bar is created, so I can't scroll down to that setting applet. Of course, since Unity thinks the whole window is being displayed, it doesn't think scroll bars are necessary. This is why no window should ever be launched larger than can be displayed on the user's screen resolution. I'm using 13.04 with all updates. I can grab a screen shot if anyone needs it once I get home.
