I experienced this once on a fglrx machine, I have no problems with my Intel hardware. I suspect it to be an issue with hardware rendered cursors not obeying xrandr color adjustment (and http://superuser.com/questions/563211 suspects the same).
Could you tell us what graphics hardware and which driver you are using?
