I am experiencing this. I have switch to a console with Ctrl+Alt+F1 and execute unity --replace after installing anything through software center. Icons of newly installed applications don't appear in the launcher, I guess something goes wrong there. I'd be glad to restore to defaults like Matthew did but I don't know how.
