I don't believe in a hardware issue. The hardware has not changed and the card reader works perfectly once booted... No issue with the HDD either.
I have lacked time to perform further testings yet, reason why I haven't given more information. The only thing I have noticed is that the issue often occurs if I boot the system with the SD card already inserted, but never occurs if I first let the linux kernel load, then insert the SD card.
