Still present in 12.10 with unity.
The problem seems to be that the window does not have focus (= is active). 
Instead, the window that was active before keeps its focus. In Unity, the 
active window is always in front. So, if the currently active window is 
maximized you won't see the time tracker window at all.

-> Please make the time tracker window active when it opens.
