@Joseph I've tested with various v3.6 and v3.7 mainline kernel, along with Ubuntu kernels, all with defaults mount options; I still observe unclean filesystem messages:
$ dmesg ... EXT4-fs (sda2): INFO: recovery required on readonly filesystem EXT4-fs (sda2): write access will be enabled during recovery ... EXT4-fs (sda2): recovery complete Users users likely mis-correlate NetworkManager as the issue, since it changes the upstart race condition timing; most likely, this is an upstart issue, as I believe the kernel has the correct behaviour, thus it would be inappropriate to add the "kernel-bug-exists-upstream" tag.
