I am using exactly the same conky file on Ubuntu 12.10 and 12.04 on the same hardware and there the windows are transparent. The same file on 13.04 gives the black background, that is a regression!
Besides slightly simplified files (no temperature readings) work in VirtualBox with e.g. OpenSuse 12 and on an old P-III laptop with Lubuntu, both as expected producing transparent windows. I know these use other drivers, but you started this discussion by using nvidia in the argument to dump the bug report on Intel. I do not file a bug report, because I need a work around, but because I think something is wrong.
