I have had this same or very similar issue on my fresh new Kubuntu 12.04

I was able to completely solve this issue by following this post

and disabling NCQ by editing
/etc/default/grub
and changing
GRUB_CMDLINE_LINUX="libata.force=noncq"

Just and FYI, I have had similar problem for my CentOS 6.3 problem and the
solution was slightly different, in addition to disabling NCQ I also had to
limit the SATA speet to 1.5G. More info is here
