I can confirm this one too. It happens with compiz-fusion (from Trevino's GIT Repo) on a fresh Feisty with 2.6.20-16 kernel. I have a nvidia 7600 graphics card with the nvidia-glx-new drivers loaded, Version: 1.0.9755+2.6.20.5-16.29
The whole desktop freezes when I try to run sth with gksudo, gconf- editor for example. However, it doesn't happen with all programs. Unfortunately I am not able to use my keyboard anymore when this happens, but the mouse can be moved... the only option is to reboot or ssh from another machine and do a gdm restart. When using Metacity everything works fine.
