With google's help and from those on the Ubuntu users mailing list the solution 
is to write the text run the following in a startup script
echo disabled > /sys/devices/pci0000:00/0000:00:1a.0/power/wakeup
echo disabled > /sys/devices/pci0000:00/0000:00:14.0/power/wakeup
to disable wakeup by events on the usb ports.  To find the correct virtual 
files to write to plug a device into each port and run dmesg to see the result. 
 For my machine I see the devices on 
usb-0000:00:1a.0-1.2/input0
usb-0000:00:14.0-1/input0
usb-0000:00:14.0-2/input1
hence the paths above.
Marking the bug as invalid as it is arguable whether it is in fact a bug.
