A installation package should set the all system relevant configurations correctly and automatically. (In past I have done this manually in Ubuntu12.04 for switch between openjdk6 and openjdk7). When it does not do it is a bug of their installation routine(or a missing ability). Anyway, your third party software is per definition in the category of multiverse and with this no cananical developer will do hands on directly. The only exception may be when you/we be able to proof that core parts of Ubuntu causes this misbehaviour. As I descripted above: I do not thnk so. when you have a good argumentation that shows the opposite, please write.
