Technically it is per-user. The /etc/xdg/autostart file is the default: http://standards.freedesktop.org/autostart-spec/autostart-spec-latest.html
To disable it with Gnome use gnome-session-properties (System > Preferences > Startup Applications). This creates a local version in "~/.config/autostart" with "X-GNOME-Autostart-enabled=false". To make this the default for existing accounts you will have to copy the disabled version it to each user's home directory in the same relative location (and change the file ownership). To disable it for new user accounts, copy the local version to /etc/skel with the same directory structure, owned by root.
