I'm using Ubuntu 12.04 LTS 64-bit and have the same issue too. But I
found a tricky workaround:

1.)  At first if LibreOffice is running, than close any LibreOffice
windows (Writer, Calc, Impress, Draw, etc. ...).

2.)  Now start only LibreOffice Calc and maximize the Calc window

3.)  Open the navigator by pressing F5 or via "View > Navigator" and
move it to the right window side of the Calc window --> the navigator is
going to dock correctly ...

4.)  Then close LibreOffice Calc by the clasic way "File > Exit" ... -->
this will save the position of LibreOffice's Navigator window for all
programs like Writer, Calc, Impres, Draw and so on permanently ...

>From now every time when you start any LibreOffice program, then the
navigator will be automatically displayed as docked window on the right
side...

I know this does not solve the issue for everyone, but for me it is a
acceptable workaround ... :)
