As far as I know, that's not a bug. What happens with Openbox is that in its autostart file it sets a background color (dark grey). The backdground you saw previously was the one from GDM that stayed displayed while OB didn't draw its dark grey color (in fact, what you saw wasn't a background per se but the display of GDM seen transparently through OB). Why it didn't set the color in your previous setup I don't know: maybe you lacked the package that has xsetroot (x11-utils I guess) or you autostart OB file didn't run the command.
To load the Nitrogen background at OB start, you'll have to add the command nitrogen --restore & in your OB autostart file (it should be in ~/.config/openbox).
