On ubuntu 12.04 it is actually very easy to repro.
Open the video in full screen mode, and move your mouse on the screen until the 
VLC controls shows up at the bottom of screen, and then double click on the 
fullscreen to switch VLC into window mode. As soon as VLC reaches window mode, 
the controls from the fullscreen remains (yes it is a visual artifact)

The workaround is that under full screen mode, do not move your mouse
around (so that controls do not show) before switching to window mode.
