I found this problem is caused by both flash and unity. When I disabled flash and logined to gnome-no-effect, the issue never occurred. The other flash problem is that when playing flash video in chrome browser, I can see some pieces of video playing at the background in other window when the window overlay on the flash. That window's foreground can be showed on the flash video.
