Which application was it exactly?  Was it the application started via System 
Settings | Hardware | Network?

If so then there may be a bug in gnome-control-center or NetworkManager such 
that the latter didn't correctly submit the static nameserver addresses to the 
NM-controlled dnsmasq.  Possibly relevant bugs: #993379,  #996088.
