I have a similar issue. I'm running 12.04 on a ThinkPad T410s. My USB mouse behaved very erratically when docked, randomly moving across the screen every few seconds and registering false clicks, rendering the system useless. However I am able to duplicate the problem running undocked when the laptop screen is closed. When the screen is opened (and disabled, since I'm using an external monitor) then my USB mouse works fine.
Perhaps the issue is actually that the trackpad is not disabled when the screen is closed?
