Ditto.  That is exactly the same problem I have.  Everything was working
fine in 11.10.  The problem only occurred after upgrading to 12.04 via
the Software Updater.  It's very annoying not knowing when I have new
mail.

Also (this may help to narrow down the problem) I have a similar problem
with Choqok (a Twitter client, available from the Ubuntu Software
Centre).  A sound plays when a new tweet arrives, but the Choqok icon in
the top panel is no longer visible (so doesn't change colour) and the
Ubuntu notification envelope does not change colour, as it used to in
11.10.
