After thinking about things I tried uninstalling Mercurial and
TortoiseHg, changing the repositories back to original and reinstalling
the original versions and everything was working including the
Workbench. So it seems that a key part of the problem for me was the
missing .tortoisehg/notify file, Nautilus fails to load the extensions
if this is missing.

So I now have the original TortoiseHg working on my system but I'm not
certain which actions resulting in the fix. Perhaps if the package
maintainers  can change the  ./tortoise/notify directory to a
./tortoisehg/notify file this will fix the problem. It may however also
need some or all of steps 1 to 3 from Olivier's solution to fix the
problem.
