That the status menus happen to be implemented using a single indicator applet is engineering trivia. That fact is not exposed to users in any way.
That explains both why it's okay for one element to show many unrelated things (we don't advertise that it's one element) and why it shouldn't have centralized preferences (it's irrelevant that it's one element). Instead, settings for individual menus belong with the rest of the settings for those features, which can be opened either from the menu itself or from System Settings. For example, you can toggle the visibility of the clock in the Time & Date settings, and the battery menu in the Power settings. You should similarly be able to toggle the visibility of the sound menu in the Sound settings, Bluetooth menu in the Bluetooth settings, and so on.
