I come again to give some more information. I upgraded to oneric ocelot, then precise pangolin, and the bug is still there. But I just discovered that it is an audio problem.
When you plug external speakers not before the shutdown, but during the shutdown, the sound comes from the external speakers, and not from the computer. And regularly, plugging external speakers makes the cracking sound appear. I tried staying on lucid lynx's kernel, it solves the problem. Uninstalling alsa solves the problem too (but oss4 does not work on my computer).
