Interesting, thanks for the pictures Denver. So, this is starting to look much like a compositing issue of some sort. Let's check a couple things to be sure:
First, try logging in to Unity2D and see if you can reproduce it there. If so, then also try Gnome Classic (No Effects) - install the 'gnome- panel' package and that should add this option to your login session. If you find it only occurs in Unity, then it may be a mesa issue. I have a PPA with a mesa update we're currently testing, which fixes some random bugs on -intel. I suspect it won't fix this bug, but it's probably worth testing.
