This seems to be a bug in gnome-themes-standard, rather that gtk+3.0. I tested 5 themes: Adwaita, Ambiance, Radiance, High Contrast and High Contrast Inverse. In the three themes from gnome-themes-standard (Adwaita, High Contrast and High Contrast Inverse), the transparency is wrong. In the two themes from light-themes (Ambiance and Radiance), transparency is correct. See attached image.
