/dev/sda2 is your extended partition, which does not contain any data, just a linked list of logical partitions. This allows for more than 4 partitions using the MBR (msdos) partition table format. Since the partition is never accessed directly, it does not need to be aligned. It is misaligned by 1KB to maximize the usable space on your drive.
/dev/sda1 is the partition containing your root file system and it is positioned at 1MB, which is properly aligned with your Advanced Format drive. /dev/sda5 is the partition containing your swap space and it is also properly aligned.
