I also get this problem - randomly (and quite frequently when using keyboard shortcuts to switch around apps & workspaces) the keyboard focus is lost.
A quick double Alt-Tab usually fixes the problem, but the frustration factor is very high. A key culprit appears to be Eclipse - it very frequently does not gain keyboard focus when switched to. I would suggest that diagnostic attempts begin there.
