I just realized the cause of this slow-down is Unity (which is a plugin of compiz). If I disable the Unity plugin in CCSM, obviously the launcher and panel disappear, but instantly the frame rate of glxspheres64 and glxgears increases to the same as in Unity-2D or Gnome Shell.
