It is repeatable, not strictly reproducible so far as I could tell. It seems that if I have the 3 applications opened, and not full screen, switching between them makes it impossible to type into or interact with some of the applications (although the windows do seem to still respond, so I can drag an application up to make it full-screen). When this started happening, I ended up running 'unity --replace' over ssh from a mobile, and saw the compiz warnings coming up at about the right time.
