IMPORTANT CORRECTION: This seems to be more general. For instance, I have 
installed clojure1.2
ii  clojure1.2                                     1.2.1+dfsg-3ubuntu1 
and

$ clojure
The program 'clojure' can be found in the following packages:
 * clojure
 * clojure1.2
Try: apt-get install <selected package>

It seems that if you remove a package and then install again, the system gets 
confused
I did remove clojure and installed clojure1.2
with clojure it was working fine.
with clojure1.2, not so much

So the bug report is probably unrelated to java, but related to
maintenance of links to applications in general
