@Joe, would you mind checking something? Reproduce the bug, then ssh into your machine and run:
$ DISPLAY=:0 xrandr --auto It is curious that you see the same effect with gdm but it corrects itself. I wonder if the displays are initialized improperly for some reason, and the first randr operation clears it up.
