This is, if I'm not mistaken, a side effect of bug #845719, which according to http://smspillaz.wordpress.com/2011/09/18/braindump-how-to- get-window-stacking-right/ is being worked on with dedication and should have a fix in the archives this week (probably just after beta 2, due out this Thursday).
