I'm not sure where comes this issue from, but I think this is notify-osd 
related (or maybe dbus related) because this is what happen: 
After start ubuntu, and run a few apps (Opera, pidgin, empathy, evolution, 
netbeans, etc), sometimes almost all apps get freezed for 10~15 seconds, and 
then they continue to running normally.

This do not happen to all apps, for example, Opera and netbeans doesn't
get freezed, but it happens with nautilus, pidgin, empathy, evolution,
eog, chromium.

This commonly happen when there is some notification queued, this
notification is not showed, then almost all apps freezes a moment, and
inmediately after the notification is showed, all get back to normal.
The most frecuent case is when somebody sends to me an instant message,
as this event generates a notification, everything get freeze a while.

This doesn't happen everytime for every notification, but it happens almost 
15~20 times per hour, and is very irritating.
I've reading a lot, but I couldn't solve this or even confirm where is the 
problem.
