This seems to be an issue with the <SUPER> key getting set as "always on" when going over VNC. I've seen it with multiple VNC clients.
Manually editing the "D" shortcut doesn't fully fix the problem. Double-clicking over VNC resultings in <SUPER>-Double Click, closing the windows. I am using vnc4server on Ubuntu 11.04.
