Yes problem solved. 
Computer now boots as it should (i.e. 1minute and not 5-6 minutes!) and doesn't 
hammer the slow hard drive (which resulted in slowing the entire computer down) 
It was definitely something to do with window managers/some sort of 
caching/compiz/etc
As mentioned previously, it all happened after I messed with compiz settings.

(I still have the faulty install in my boot loader if I want to load
into it to tinker)
