I'm now using Gutsy (alacarte 0.11.3-0ubuntu2). Still the same issue. 100% reproducible.
Here is again how I see this issue : Open the "Main Menu" application. Select "System / Administration" in the left pane (Menus). Add a separator in the right pane (Items) after the 4th entry. Select the 6th entry (2nd just after the new separator). Click "Move up". The 6th entry is now 5th (good) but the selection is on the separator (4th) => bad Select the entry just after the separator (should be 5th). Click "Move Down" 5th is now 6th (good) but selection is still on 5th position (bad).
