Here's what's happening:

The GUI configuration uses the value of
  browser.link.open_external
to decide whether to show "new window' (2) or 'new tab' (3) as the current 
selection, but changing the selection changes both the value of
  browser.link.open_external AND
  browser.link.external

Ubuntu modifies the default setting of one of these without modifying
the default setting of the other, which is what is causing this
confusion.

It seems that the Firefox developers have decided that it shouldn't be
possible to modify one of these values without a corresponding change to
the other using the GUI, so it would make sense for Ubuntu to either
modify both of them or neither of them.
