Sounds like just a case of having a huge playlist! I believe there are MySQL updates on the upcoming Amarok 1.4.6, but I'm not sure if that will affect playlist storing and opening. It looks like your HDD test shows it to be clearly a CPU problem, and something that could be within the realm of Amarok devs being able to fix.
Until that comes out, I'd say start with fewer files in the playlist and then add the rest later.
