I have nearly the same problem. Sometimes, when I want to click any indicator, it doesn't respond (whether to right- nor to left-click). The only indicators, which are responding, are the ones which are pre- installed in unity (Ubuntu One, clock, logout). I need to click on one of those first, the hover the other indicators to left to see their menus.
