I'm experiencing the same problem after upgrading from edgy to feisty. (MM keys worked in edgy.) I have keys mapped correctly to next/previous track, but they are unresponsive in QuodLibet.
This affects: - next track - previous track - play/pause - stop volume up/down keys work fine. I have a laptop (Dell Inspiron e1405 with multimedia keys), and an external keyboard (which I use with the same laptop, also with multimedia keys--a Microsoft keyboard), and the results are the same whether I use the laptop built-in buttons or the keys on the external keyboard. The system is detecting the keys, because I can change the key bindings in Gnome. So it's just quodlibet that's not receiving the signal. The problem seems to be quodlibet specific, as in Banshee the keys work fine.
