This doesn't really have anything to do with Unity. Ubuntu began phasing out the notification area long before that, and would have done so even if Unity had not been introduced. <http://design.canonical.com/2010/04 /notification-area/>
There was a transitional measure: application indicators were (and are) available in Ubuntu 10.04 and 10.10, giving application developers time to switch to the new mechanism. <https://wiki.ubuntu.com/DesktopExperienceTeam/ApplicationIndicators#Technical%20Resources> It is a reasonable complaint that the change was not advertised as prominently as it could have been. The developer.ubuntu.com site should help in providing news and tutorials for things like this in future. Meanwhile, as Sebastien said, please report bugs on individual applications that still do not work properly in Ubuntu. If you have alternative proposal to what should happen when an application tries to use the obsolete notification area API (e.g. exit if it also has no windows open), that should be a separate bug report.
