The problem, at least for me, is not restricted to waking up from
suspend.

For example, when using the Nvidia Xserver Settings, if I plug another
monitor and, in XServer Display Configuration I click the Detect
Displays button, the touchpad stops responding (right and left click
works as two finger scrolling).

It also happens, from time to time, without any concrete behavior... for
example, browsing and opening launchpad pages...

This is also a 64_bit clean Natty installation.
