This bug exists for me also on Ubuntu 11.04 / Evolution 2.32.2-0ubuntu7, and has existed since the indicators were first introduced.
I notice that when a new messages is received, if I click it and CTRL-K or Message > Mark As > Read, the Messaging Indicator does not update. However, if I double click the message (to open it) then, the messaging indicator updates.
