On my system, this seems to only happen when the 3D acceleration is running. I rebooted into Unity and everything was okay. I also logged into classic (no effects) and everything was okay as well.
Also, everything worked fine when I first installed it. It only started doing this when I changed some settings in CompizConfig Settings Manager.
