I have seen the same problem clicking on links in thunderbird and Gwibber with firefox as the default browser.
However, I have *also* seen the problem when clicking on links in firefox opening PDF docs (as per screenshot). You can see evince in the front, but with Firefox tabs visible between the PDF doc and the Unity panel.
