Thanks for this additional information. The problem seems to be that you have a bunch of duplicated entries in your /etc/apt/sources.list (and possible /etc/apt/sources.list.d) files. Did you edited those manually or used tools (like the Software Properties window or synaptics repository editor)? It maybe that there is a bug in those tools that makes the duplicates. The bug here is that apt is double queuing those sources.
A simple workaround is to comment out or more most of those sources.
