This bug was bothering me too much and because of other (unrelated) reasons I decided to reinstall Ubuntu 11.04. After I reinstalled I did an apt-get update; apt-get dist-upgrade and rebooted. After the system was restarted the problem did not present itself.
I will check if it comes back as I install some extra packages, such as DropBox's nautilus extension or the "Open Terminal Here" script or something. Will let you know if I find something out. If after everything the problem doesn't present itself, I'll mark this as invalid.
