On my system I found an impractical, but reproducible 'fix' for this
problem:

1. Open the 'problematic' flac file with totem
2. In totem, start playing the flac by clicking on the play button, making sure 
you hear the buffer under runs
3. While the flac is playing, in a console and enter 'pulseaudio -kk'
4. A 'pa_stream_writable_size()' error dialog should appear and the sound 
stops, click ok
5. Then in totem just click on the play icon again, the buffer under runs are 
gone now, if not, go to step 3 again

Note that when the buffer under runs are gone, you can safely seek
forward and backward, pause and continue the file. The buffer under runs
are completely gone.

But then if you either close totem and or open the same flac file again,
the buffer under runs are back, but performing step 3 'fixes' it again.

I have verified on this system that I can acheive the same using
rhythmbox, banshee and totem.
