Public bug reported:

Setting a hotkey in gnome-keybinding-properties prevents other programs
from using that hotkey, even if no gnome programs are open. For example,
I have my multimedia keys set to play/pause, previous, next, and stop.
This prevents VLC from detecting those keys, even when there are no
Gnome programs that use those keybindings open. This means, in effect,
that I can either choose to use those keybindings only for Gnome
programs or only for VLC, but not both.
