BTW, there is a model of an application that I think does notification- like positioning really well. Mail Act-On is a third party add on for Mail.app on OS X. Its results window is positionable through a preference pane option. When you click on the "Show results window" button in the preference pane, you can then just drag the results window to wherever you want to put it. Then you click on the button (which now reads "Hide results window"), the notification window's position is remembered so that it always comes up in the user positioned location. Very simple, clear, and with exactly the right amount of configurability that you want.
