Same problem from me. I'm using IMAP over gmail and I'm using also my Nokia phone in order to read the mail. When I'm reading them from the mobile and Evolution is off, then the mail are correctly marked otherwise the mail is still marked as "unread" also on the mobile. Seems that Evolution will change the internal flag to "unread" when he'it running.
